Missy is the one behind Clara phoning the Doctor and meeting him, and the one behind the ad. So she seems to be somewhat manipulative, although for a good cause it seems. Both those things have helped them... But perhaps she's just keeping them alive for the right moment.
Anyways, onto my theory. Missy says, "I like his accent. I think I might keep it." I? Did she maybe have some control over his regeneration? Did SHE give him that face, to lead him back to Pompeii? The Doctor thought it was his subconscious trying to tell him something, but maybe it's her. She can't be the Master, can she? But why does she have this much power over the Doctor?
She's some sort of powerful entity in my opinion.
